Well, if the Japanese flag is officially recognised and allowed in public, I don't see why there should be any problem with the Confederate flag. At best it represent the slavery of the Southern US at the time. But it's hardly a comparison with the massacres, rapes, looting, cultural destruction, human experiments, etc. associated with the Rising Sun flag and the Imperial Army/Navy.
